Water and Oxygen Diffusion around a Pyrite Grain

Animating script for data from a molecular dynamics simulation of water and oxygen molecules diffusing around a sub-microscopic pyrite grain (~ 10 x 10 x 10 atoms in size). The simulation shows molecular vibration (thermal vibration) as well as diffusion around the pyrite grain (in this simulation the pyrite grain atoms are held fixed). Molecular dynamics simulation run by Jim Kubicki, Center for Environmental Kinetics Analysis, Penn State University

Model data visualized using VTK, an open source visualization package available at www.vtk.org. VTK is a powerful yet easy to learn scripting language compatible with any GeoWall capable of running clone mode stereo. This script is authored in Tcl/Tk and can readily be modified to work with other datasets.

Periclase (MgO) Crystallization Movies

Stereo movie files generated from a molecular dynamics simulation of periclase (MgO) crystallization by Lee and Kubicki (1993). Model spans 10 ps (10 x 10-12 seconds!) of real time and shows the phase transition between a supercooled liquid and crystal at 2500K. The phase transition is marked by a change from tetrahedral to octahedral Mg coordination. In the animation, Mg atoms are red-orange and O atoms are green. Both are set to a radius of .5 Å and the bond distances are ~ 2 Å. Two crystals with different orientations form during the movie which is why only part of the simulation cell has atomic planes aligned with the eye of the viewer.

The stereo movies are 1280x480 resolution AVI files and look reasonable when expanded to full screen in QuickTime Player Pro. Higher image quality and playback performance is possible by downloading the left & right 640x480 MPEG movie pairs and viewing them with the free StereoMovie Maker application available from http://stereo.jpn.org/eng/stvmkr/. StereoMovie maker will play the movies in stereo using either horizontal span or clone mode.

Silicate Mineral Models
Interactive 3D models of common silicate minerals and the basic SiO structure of silicate mineral classes. Models displayed in web browser using MDL's Chime plug-in (http://www.mdl.com/products/framework/chime/index.jsp). To view in stereo, set browser to full screen on a GeoWall running in horizontal span mode. The file index.html launches the stereo version with a list of models. Clicking "Basic Tetrahedral Structures" on this page leads into a stepwise tour of basic mineral structures with an example mineral of each. The file web-index.html launches a non-stereo version that can be used on desktop computers and non-stereo displays.

Pdb model files used in this package come from The Virtual Museum of Minerals and Molecules (http://virtual-museum.soils.wisc.edu/displays.html) and Mineral Web (http://www.minweb.co.uk/).

Interactive 3D Structural Block Model
screenshotInteractive 3D structural block model of an open anticline-syncline pair. Model allows user to change the fold axis trend and plunge, strike and dip of the block's top surface, elevation of the top surface and visibility of each model layer. This model is also very effective in non-stereo when viewed on a convention computer, and a non-stereo version of the script is included in the download archive.

This model requires VTK 5.2 or newer. VTK is an open source visualization package available at www.vtk.org. VTK is a powerful yet easy to learn scripting language compatible with any GeoWall capable of running clone mode stereo. This script is authored in Tcl/Tk and is highly commented to aid in user customization and adaptation to other data sets. The model layers were created in Maya and exported as OBJ format geometry files. New model layers can be made in any 3D modeling program that supports OBJ export.

Important note: This script uses the vtkFillHoleFilter that currently has a bug which prevents data passing through when the input has no hole to fill. The bug is easy to fix in the source code for those who compile their own version of VTK. Instructions for fixing the bug are included in the model download. Also included are versions of the script that work without the bug fix. The performance of these scripts is not as good as those for a patched version of VTK, but they are still very functional. Additional details are in the Read Me file contained in the model download.

Antarctic Ice Growth

Antarctic ice growth predicted by a 3-D dynamical ice model, in an idealized simulation of ice growth starting from an ice-free continent and spanning 800 thousand years. The ice-sheet model is driven by surface snowfall and melt calculated by a Global Climate Model, including relatively fast Milankovitch orbital variations (20,000 to 40,000 year periods) and a long-term gradual decline of atmospheric CO2 and ocean temperatures. Modeling by David Pollard, Earth and Environmental Systems Institute.

This script is authored in Tcl/Tk and can readily be modified to work with other x,y, elevation data sets.

Lewistown, PA Geologic Map, Topographic Map and Orthophotography Draped on DEM
Interactive 3D model of Lewistown, PA quadrangle topography (DEM) with either the topographic map, geologic map or high-resolution color orthophotography draped on topography. User can also display cutaway view of topography and a cross section view of underlying geologic units. Lewistown is in the heart of the Appalachian Valley and Ride province and provides a good example of the relationship between geology and topography in an old mountain range.
